I have a 3416 H , all factory wiring, which i installed a rebuilt 16 HP Briggs with the dual circuit alternator. As this is a departure from the ORIGINAL starter/generator setup, may I run a wire directly from this dual circuit alternator to the lights ? In other words can the factory headlights run either on DC or AC ?

Yes, wire the AC output directly to the light switch of your 3416H. 

Obviously the lights won't work if the engine isn't running and they will vary in intensity with engine rpm as stated in another thread:
